I think messing around with your set up is just part of the proccess . . .
As long as your concious that that is what you're doing, it shouldnt be a total waste. I think its a tough line to balance, where at some points it seems your spending more time on building and setting up your system then actually getting things knocked off your lists.
I'm still finding out what works for me, and Ill keep all informed in my proccess.

You've got the main point. Its all about the lists. Don't get too carried away in the other stuff. In the end of the day a simpler solution is one you'll actually stick to.

GTD isn't magic, and its not going to help you overcome that feeling of being lost unless you are disciplined in your approach. I too was drawn to the results but have spent almost a year messing around with my "GTD setup" never quite finding the right arrangement.

Thinking of things as a series of lists really is the key (i'm biased because I named my blog LifeinLists).

Best of luck, and Im interested in hearing more of your thoughts on GTD as you implement it.
